How can I delete those terms? I don't know where they are stored and did a lot of modifications after so I want to refresh/reset the whole plugin...

you can remove the unnecessary categories from Dashboard > Posts > Categories, find the categories you want to delete and press delete button.

please provide more information about reset plugin, as reset plugin means to set plugins option(settings) by default. How I understand you mean something else by saying reset plugin.
